In Black Peril, Biggles is flying from Russia to Sweden. He will land near the coast, but for some reason he comes to Göteborg, which is located on Sweden's other side. How does that work?
I think WEJ just forgot to check exactly where Göteborg was located. It's a coastal town, so maybe he was just content with that, without checking its location.
I think it depends on the translators. I notice that in different languages the town names are sometimes changed. In the English edition of Black Peril, the Swedish town is Christianbad (which I assume is fictional). It is interesting that the Swedish translators changed the name to Göteborg.

You’re right that Christianbad is fictional, we don't have any city with that name. However, we have one called Cristianstad (Kristianstad in Swedish), so maybe WEJ got inspired by that name.
Is Kristianstad in approximately the correct location, that is, to the east, and is a seaport with a river near to it?
Approximately, yes, it is located in the east, and quite close to the sea, but there is no seaport in Kristianstad. There are some lakes around, and from one of those, a river is connected to the sea, but I don't think that's the river that Biggles & Co followed, because it seems too long for that.
